Abstract

This paper presents some of the main innovations in software packages since 1994. Preconditioned Conjugate Gradient is now used in most packages for solving the mixed model equations. For maximizing the likelihood function, the AI-REML is now the algorithm of choice. However, convergence problems still occur when parameters estimates are close to the border of the parameter space. More complex models, used for modelling longitudinal data or heterogeneous variance for instance, can now be implemented. Finally, packages also handle more types of relationship matrices such as gametic relationship matrices used for QTL detection and marker assisted selection. In conclusion, computer packages evolved to deal with more complex statistical models including many parameters and this evolution is expected to continue.
