•The PCR optimization for FXI gene Exon 12 was found to be consistent and specific. •PCR analysis of FXI gene Exon 12 revealed single band of 244 bp in all the Sahiwal and KF cattle studied. •No polymorphism was detected at FXI gene exon 12 of Sahiwal and Karan Fries cattle. Hence, it was not feasible to explore association with repeat breeding. •One non synonymous nucleotide change from G to A at position 105 in Sahiwal and Karan Fries was observed when compared with Bos taurus resulting into a change of amino acid from Arginine (R) to Glutamine (Q) in second codon of Sahiwal, Karan fries and Bos taurus. •Sahiwal and Karan Fries cattle showed 96 to 98% sequence identity for FXI gene exon 12 region with buffalo and Bos taurus. Therefore study revealed that Sahiwal and Karan Fries cattle screenend under the study were free from Factor XI gene deficiency. Hence, it was not feasible to explore association with repeat breeding
